Good Ending. If you know the DLC Sam's Story, it definitely takes place after the main story's Good Ending. The hint is when Sam salutes in front of Miller's grave, and not a part of Artyom's cross is there. Artyom's cross implies that it is Bad Ending.

How do you play the Metro Games, as an Achievement/Trophy Hunter?

Sharing my experience, when it comes to achievement hunting, this is how I obtained all the trophies/achievements in all three Metro games (Base game achievements) on the PS4. And in your case, how did you complete all of them on separate playthroughs?

Metro 2033 Redux

First Playthrough:

Survival mode
All 51 Diary Pages
50%-60% of Moral Points
Enlightened (Good) and Ranger (Bad) endings
Getting 44/50 trophies

Second Playthrough:

Spartan mode
Getting the remaining 6 trophies + Platinum trophy

Metro Last Light Redux

First Playthrough:

Survival mode
All 43 Diary Pages
60%-75% Moral Points
Redemption ending (Good Ending)
Getting 46/50 trophies

Second Playthrough:

Definitely the Invisible Watchers. Remember that they are the true Big Bad of the story, since they control the Metro's factions, including the Fourth Reich, Red Line, Spartan Rangers, and Hanza, and they control it from the shadows. With the Good Ending of Exodus now in full swing, there could be a possibility that the Rangers commanded under Artyom will retaliate against the Invisible Watchers and free the inhabitants of Metro from the lies programmed by the Watchers themselves.

(SPOILER WARNING)

I actually think the people Kirill refer to as "THEM" has to be the rebels who revolted in the Novosibirsk Metro, due to the shortage of the "green stuff", which is the anti-rad drugs, hence the hecatomb, as Miller mentioned. More specifically, during the events of the game's first DLC, The Two Colonels, when you progressed further, the rebels were at war against the Novosibirsk Metro's military, due to the anti-rad shortage crisis. And since Kirill was part of the Metro's military, which included his father Lt. Col. Khlebnikov (the DLC's playable character), it was likely the rebels were after him.
